John was never trying to actually save the Deputy. The whole thing was an act. My theory is, John was planning to torture the Deputy to death. When he tried drowning you in the Cleansing, Joseph rebuked him. If he can get the Deputy alone with him, then he can do as he pleases. The bunkers aren't blown up because they're potential disaster shelters, they're blown up because they're the hubs of murder, kidnapping, torture and other foul acts. John Seed is to blame for John Seed's bunkers being destroyed. John Seed didn't destroy his own bunker, the PC did. Clearly, the actual blame for the destruction is the PC.

MacTommyGun Apr 18, 2018 @ 10:12am. I crashed my plane in a field and found a helicopter nearby, flew it to nick’s airstrip while John was shooting at me in his plane. Ditched the helicopter and used the rocket launcher that locks on and shot down john’s plane. Killed him on the ground with a gun.
Then just get close enough to John Seed in the plane to engage him, immediately fast travel to that aircraft station and get a helicopter w machine guns. It's WAY easier to engage him in one of those than the planes which I find really cumbersome. TL, DR: A helicopter + Nick Rye = taking out John Seed. 1. Yeah the deputy is brainwashed to obedience the same way or similar to many of the people he indiscriminately murder in far cry 5. I think this transformation is fitting and makes well sense to the story. I mean yes it is kinda unsatisfying, but that is the point and it is kinda well deserved when we look at what the deputy does in far cry 5.

Far Cry 5's main villain is the prophetic Father, Joseph Seed. He believes he was appointed to spread God's love but does so in the most extremist and violent ways possible.
